I know that the 2.0 is about an inch taller than the 1608, and that clearing the hood is an issue with the factory dual IDF manifold on the 2.0.
I've heard about using motor mounts from a Volvo to lower it down some, but I don't know if that'd be enough. I've seen Pics of BC Coupes with 2.0 motors in them, so I know it can be done, and done without using a CC Coupe hood/bonnet.
I've lost my shop space for my coupe at a really bad time, and I'm going to have to move it 110 miles north to Portland and into a very small garage within a very sterile condo complex. No good for engine building... I'm reconsidering the 2 liter from my Spider, which has been idle since last fall. I can't have two Fiats and a Civic EX where I live. The Spider'smotor is most of its value. I think it's time...
I can take both cars to a shop in Eugene that'd quickly put the 2.0 in the Coupe at a good price, provided that there's a way to close the hood once it's in there...

I asked the same question on turbo124.com, and was told that the Volvo 240 series motor mounts are the way to go, if at all. The thing I'm told to watch out for the sump touching the crossmember when using the Volvo mounts, and to shim them up with large diameter washers if needed.
Others say just put the damn thing in, and it'll be fine even with the carbs.

I thought the 2 litre was only about a quater inch taller ( in the block) ? The bulk of the extra capacity is gained in the bore dia ?

Bore diameter is the same on the 1800 as the 2L. 84mm.
I suck at math, but it doesn't take much length in stroke to take an 84mm bore from 1800cc to 2000cc. that's a change of 50cc's per hole. 84mm hole. that should make the actual difference in height between an 1800 block and a 2L block only 0.35 inches.

doh! wait... I misread the original. I didn't realize it was a 1608, not an 1800.
I don't know the bore / stroke #'s on the 1608. sorry.
I'm no Boy-Racer..... but if I can't take every on-ramp at TWICE the posted limit.... I'm a total failure!

They clear fine if using short (1-3/4") air filters. Sounds like you are in a bind, so that would be an fine for a quick solution.
In the long run you can make a fiberglass air filter housing like Jeff

You may also be able to shim down the crossmember from the frame rails. The big latteral bolt that goes through the frame rail into the crossemember is "boxed in" within the frame rail. It will be easy to check, simply loosen the big latteral bolt, then loosen the bottom two "hanging bolts" and see if the crossmember drops from the frame. Granted it may only be 1/8" to 1/4".
On the 2L cars its already dropped and an additional plate added to the mating surface of the crossmember. I've also seen a few crosmember mods where an additional plate is added to the crossmember where it interfaces with the frame rails. The additional plate was added to gain some clearance, but the plate also extended forward and rearward to spread out the load and limite the tendancy for the crossmember to rotate around the lateral pivot bolt.
