You guys are great....now I see where the clearance problem lies! I will trim the edges, my original plan was to cut the side panels to fit flush with the top, now I will cut the shelf to fit the side panels to allow the windows to fully retract.
I plan on painting the shelf with POR15, then the panel will be welded into place. I am hoping that it will provide some additional strength to the body. Prior to putting in the new carpet I will line the entire floor with hush mat or similar product to reduce noise.

I don't think you need be too concerned about adding structural rigidity in that location. The vertical "firewall" (forward portion of the trunk) is very thick, bead-rolled steel. With the speaker removed, you should be able to service the wiring that extends into the trunk. If you have any doubts, you could install a piece of conduit before welding the shelf in place.

I agree with you about the strength that was not the main reason, it is just an added benefit. There is plenty of room to run cables, although the only thing I may add is a sub woofer in the trunk.........
